The Malheur River flows eastward through Malheur County. Highway 20 generally runs alongside. To the west of the river's drainage area is the Great Basin, where rivers have no outlet to the ocean. The Malheur River passes Juntura, Harper, and Vale before joining the Snake River at the town of Ontario.
